Good points and I don't disagree with your concerns. However, I think we
might consider sacrificing some of the concerns like the ones you
discuss above for the benefit of being as clear and as simple as
possible.

Can I at least conclude from your above comments that the proposed
dialog would be better than automatically updating MiKTeX during the LyX
installation without first asking the user?

Definitely. Also, while I generally don't favor making changes without "informed consent", I suspect that anyone who is confused by the message will also have no real grasp of the nuances of updating MiKTeX v. not updating MiKTeX. So maybe defaulting to continue is okay.
