I manually added /usr/share/lyx/fonts/ to /etc/fonts/fonts.conf and updated fc-cache . The font cmsy10 (and many others) appear as systems fonts, but the \leq sign still appears as a dot :/

Sounds like your system is not aware of symbols in the file cmsy10.ttf
(and probably other font files normally installed with lyx into
/usr/share/lyx/fonts/).

If you have standard lyx install I would report this problem to
to arch package maintainer.
