Go to Documents->Settings-Modules and see which module you are using. What you are looking for is a module that defines the theorems to be numbered by type, so for example you can select the Theorems (Numbered By Type) module. If you also want the theorems to be conutered within another counter (say section), then there are also modules for that too. To get more information about modules, you can read section 3.1.2.3 LyX's User's Guide, which can be found in Help->User's Guide. There are also a few examples for the usage of modules in different sections.
