Hmm, I'm using aapaper.layout and the recent aa.cls (version 4.03) for
quite some time without severe problems.  They work well together.

Could it be that your TeX-file is an old one that needed the latex209
style file?

My ony problems when converting tex files from aa to LyX are figure
floats (images are positioned outside the floats) and the cite* command
for references.

What exactly are your problems?
