I suppose this could occur by either:

1. Forcing iCloud Drive to sync files ending in a tilde

2. Changing the extra character in the file extension of LyX backups to a character other than tilde

This is not an option, unless you want to edit the source. It's hardcoded. Use of the ~ for backup files is standard on Unix, which is probably why iCloud ignores them.
