I've checked that, too on my system (Win2k). But all processes do terminate.

As lyxwin32.exe is the parent for bash.exe and that for lyx.exe and so on,
maybe there is any child process they are waiting for exiting. (What about
your X-Server? Or any gs.exe process for inline viewing of images? Or any
bibtex process waiting for a key input? ....)
