You have to reconfigure Lyx. But: Don't call Edit->Reconfigure from inside
LyX. Instead open a bash window and enter
/usr/local/share/lyx/configure
Furthermore remove any LaTeXConfig.lyx file in your $HOME/.lyx directory tree.
LyX will open that file instead of the global one, if present.

P.S: A new updated LyX 1.2.0a will be available tomorrow(!) where
reconfiguration from inside LyX is working. Furthermore that release will
support drap&drop of .lyx files as well as file association in Explorer.
