I have made my thesis as following (with report class) the main document --> i.e. thesis.lyx which contain: Input: ch0-cover.lyx Input: ch1-intro.lyx Input: ch2-etc .. .. --breakpage-- BibTeX reference Input: appendixA.lyx Input: appendixB.lyx I don't put the bibtex references in each chapter, but only in the main document. Note: the all lyx file should have similar document style (I think).
