There is no need to keep the beamer documentations in one directory
(assuming a Unix environment.)

LyX has the command line option -userdir dir to set a personal user
directory for preferences and settings. It defaults to ~/.lyx/

If you copy (or symlink) ~/.lyx to ~/.lyx-beamer you can then place
differnt private bind files into each of these directories.

(See http://wiki.lyx.org/LyX/KeyboardShortcuts for more info about
modifying keybindings.)

Starting lyx with lyx -userdir ~/.lyx-beamer will give you the
beamer-bindings. (you can even write an
  alias lyx-beamer="lyx -userdir ~/.lyx-beamer"
into your ~/.profile or ~/.bashrc.

Unfortunately, I do not know about the default value and configurability
of the UserDir on Window.
