You're right that the problem stems from the move of the LyX user's
directory from ~/.lyx to ~/Library/Application Support/LyX: the
script I assume you're using (from Mark Reid) assumes that the
lyxpipe is at ~/.lyx, and that explains your problem.
You have two options: (a) move your LyX user's directory back to
~/.lyx or (b) edit the SendToLyX.scpt script. Option (b) is probably
easiest; I've modified and uploaded the script to the Wiki, along
with a new note about the effects of the changed location of the
lyxpipe: <http://wiki.lyx.org/LyX/Mac>.
