Because the caption format has to be changed using special LaTeX-commands. That LyX offers different justifications is a bug.
Here's a solution using the LaTeX-package "caption". Add the following line to your document preamble:
\usepackage[format=hang,justification=raggedright,singlelinecheck=false]{caption}
attached an example LyX-file.
