Yes, that is definitely a problem.

In order to do this we would need a way to specify which files should go 
into the zip file. If we have that we can as well copy the files directly, 
and don't rely on external tools to zip and unzip files.
We already have a flag resultdir, so if you can make a converter to put all 
files in one directory with a given name, then it should already work, 
because "resultdir=xxx" makes LyX copy the whole directory xxx to the 
document dir.
