I'm not sure what you mean. If you want the reference to be a url, just put: \url{http://whatever.com/wherever.pdf}, and don't forget to \usepackage{url} in the preamble. Which field you use for this will depend upon the details fo the apacitex style, which I've not used. It may also be that apacitex isn't really set up to do web references---or, again, there may be a special entry type (other than article, book, etc) to use for this. If so, you can define your own entry types in JabRef, if it's not already there.
