Please orient yourself to: http://wiki.lyx.org/Layouts/CreatingLayouts. The problem is not your installation of exam.cls. The Document Classes listed are layouts that have been created for the various latex classes for representation of the classes styles in the LyX Gui. Cheers, /Bob
