I can confirm this for LyX 1.5.4 and my beloved Jed text editor.

Most desktop environments offer a "clipboard" application that can help
to ease the pain (somewhat). I use xfce and configure the clipboard
applet to "separate management of the clipboards". If pasting into LyX
fails, I can open the clipboard-list and select the desired entry.
After that, a middle click in LyX usually works as expected.
Still not as effortless as I wish but miles better than using a file as
intermediate...

Agreed. However, did you try with different source applications? Here,
some work and some not, so I cannot tell whether the problem is really
with lyx or with e.g. Jed.

This might not be everyones favourite. I would like the default
behaviour to resemble LaTeX (and not only LaTeX) conventions that
line-breaks are irrelevant but blank lines start a new paragraph.
(Maybe one more configuration setting...)
