To achieve this, you have to use TeX code instead of the menu Insert->Lists/TOC->Nomenclature. When the nomenclature support was implemented it was forgotten that the \printnomenclature command has an optional argument - the space you want to set.
Attached is an example how it works.I created now http://www.lyx.org/trac/ticket/5909 and try to implement this feature for the next major release LyX 2.0.
