This is by design. To change this, you can either add a zero space (width of 0pt) before the phantom or you force a line break before the phantom, see attached.

I'm also thinking what about a phantom text style (as text styles can be nested) but this might need whatever magic is required to get phantom to work at the start of a line.

A phantom is no real style and therefore not implemented as character style. For the next major LyX release LyX 1.7 it is possible to insert phantoms via the Insert menu, see
