In lyx 2.0, the right command line is
lyx -batch -x reconfigure

For whatever reason -batch did not exist in 1.6 (BTW, shouldn't it be --batch?)

Note however that this should be done for each user. Another solution at system level is to do "touch path/to/configure.py", which will force a reconfigure for everybody.
