Günther, I have had the same problem (on a Mac) with Beta2 , and I've tried several of the various save options. I posted earlier about the issue, (thread: System Font Issues), and at least one other person replied with the same problem. Michael Scheer started another thread and mentioned the issue on Windows.

I still haven't found a way to make my doc settings changes stick, but I'm just living with it for the moment and manually resetting the font scale every time I need to typeset with my chosen fonts. For me, leaving the settings to use pdflatex does not have the same issue, so I've been doing most of my work that way and then only switching to the system fonts when I absolutely need to check something specific.
