Sorry for being unclear. I could not add the Sweave Module.

It is fixed now. The reason was indeed that Rscript.exe was not specified in
the PATH .

*So to summarise for future reference: *

If Sweave does not work in LyX (Windows) but does work in R:

See if you can add the Sweave Module.
If not, check that that path to Rscripe.exe is specified in the PATH (under
Tools > Preferences > Paths >PATH Prefix).
If not type the in the path to  Rscripe.exe seperated from other entries by
;  for example "C:\R\bin\"
