Does this happen when you export the entire thing, or when you view the
chapters individually? If the latter, then this is expected. LyX does
not pick up the customization from the master document when you view the
chapters individually.
If the former, then it is more of a mystery. I'd have a look at the
LaTeX source, under View>Source, and see if anything looks funny.
