I cannot test with Times New Roman, as I do not have it. But your file
compiles correctly with, e.g., the freely available Deja Vu Serif. It does
not with other fonts (such as TeX Gyre Termes, for instance). This seems to
suggest your problem is font-related and not LyX-related.
