m2e-wtp is only responsible for telling WTP what to deploy.
Each vendor ( IBM, JBoss,...) provides implementations of WTP's server
adapter.
Those server adapters are responsible for the actual deployment of your
workspace projects.

My gut feeling is either WTP itself or the WAS adapter don't detect the
change deltas properly, messing up with your deployment.

I suggest you contact IBM to try to find a solution to your issue.

I doubt it'll help much, but you should try using the latest versions of
m2e (1.3) and m2e-wtp (0.17.0).
