m2e does not (and will not) provide a general mechanism to modify eclipse project preferences.
If JavaScript Include Path can be derived from existing pom.xml configuration, it should be possible to develop an m2e project configurator to updated eclipse project configuration based on pom.xml. If pom.xml does not have any relevant config to derive JavaScript Include Path from, I recommend just checking .settings/.jsdtscope in.
