Skinny wars are not supported directly in m2e-wtp. I started to look at it
recently and it appears this will require changes in upstream WTP projects.
So I definitely can't give any ETA on that.

However, since you're using JBoss servers, you can simply use <
packagingExcludes>WEB-INF/lib/*</packagingExcludes> in your war pom.xml.
You'll probably  need to remove your project from the server, clean, and
add it back for it to work
