Hi, Sebastien, This is interesting to me as well. I did a bit digging and found /usr/share/pyshared/cobbler/pxegen.py. Starting from line 561 would be of our interest. The referenced pxe_template_dir property is defined here in /etc/cobbler/settings (line 243). So, I believe you are looking into the right place (/etc/cobbler/pxe). Please post back any solution that you could identify to resolve the issue.
