Hey Chris,

Don't worry it doesn't sound stupid, as I have heard stories over the years. I 
am signed into iCloud on both my mac and iPhone, and all the checkboxes are 
checked. The only thing I can think is I do have an old iPhone 3GS and first 
gen iPad both with downcast, and maybe all of my devices are using one of the 
old devices as the primary sync choice? It doesn't make sense, but who knows, 
as I have deleted the option to sync and then reenabled it on the mac and new 
iPhone and it still doesn't properly sync all episodes or even close to all 
episodes with my current iPhone. Any advice or suggestions is appreciated, and 
yes, I have contacted the developer, but none of his suggestions have worked
