I assume you mean you are using ClamXav, the Mac OS X version of ClamAV.There is no cheaper program, and ClamAV is considered by most to be the best of the free programs. Of the non-free programs, the consensus this week seems to be that Intego Virus Barrier is the best. The consensus for a long time has been that anything containing the name Norton isn't the best.
If you want to scan your mail messages, you should scan two subfolders of your home Library folder: Mail and Mail Downloads. Scanning your mail program doesn't hurt, but it does no good because none of the mail is actually stored there.
But, realize that this is likely a waste of CPU cycles, unless you want to purge your mail of harmless--to the Mac--Windows viruses. There are no known Mac viruses in the wild. There are trojans and other types of malware, but these are, so far, easily avoided with common sense. If you want to be somewhat more safe from such things, I'd recommend Virus Barrier.
I have ClamXav installed and occasionally I run it over my home directory to see if there are any presents from my Windows correspondents. It usually finds nothing.
Also, I have a Macbook Pro with the Intel chip. What is the best virus protection for it? I have Parallels loaded with Windows 2000. Any suggestions?
The Parallels faux-disk can get infected by Windows malware. You best bet there is to install a Windows AV program to scan the Windows installation.
