The easiest pins to use would probably be the limit switche inputs if you aren't using all 6. If you are, there are 4 I/O pins available on P503 (protected against 5V levels) and 3 I/O pins and an I2C interface available on P303 (tied directly to the BBB pins, so 3.3V only).
