Hope you also have the serial number for it. The manual isn't much. IIRC most of the documentation is on the CD. I don't know of any patches but www.apple.com should still have them. There were some utilities made by other people but they were probably all commercial programs and would be hard to find now anyway. The next upgrade is to 4.1 and was a whole new version. I tested 4.0.2 on a system but never used it. I went from 3.0 to 5.0. 5.0 seemed to be a big speed improvement but my recollection is a bit blurred. I was changing from a WGS-80 w/AS 3.0, 68040 , 10BaseT & 4Gb SCSI to a 7500 w/ASIP5.0, 604, 100BaseT & 60Gb IDE all at same time. I did some tests on the new machine with 4.0.2 and 5.0.x, using the same network interface and drive.
