Doubtful. Fixing permissions only affects system files and applications. Basically, anything that was installed through a package file. I'm pretty sure permissions for user files and .Trashes aren't stored anywhere that a repair would reference. This is one of the reasons that permissions repairs are the new "Zap your PRAM".
