Odd. I would have thought it would "reset" files to their "original state".
Things in /usr/local should have no "original" state.

Did you file a bug report with Apple?  http://bugreporter.apple.com. Requires
an Apple ADC membership. Lowest level is web-only and is free; just fill out
the registration form.
