Have you tried opening that directory in finder from terminal, as in:
open books
Tilde still books really just means it's in your home directory which is what 
the tilde / stands for.

The other possibility is that it isnT tilde  books but tilde / dot books  which 
would make it a directory that finder wouldn't be seeing by default. But you 
could try opening that from terminal with

open .books (note the period in front.)

If you are using the command line, you should be able to specify where you want 
the book.
