If you have sox installed you can do this from terminal:

sox filename.flac part1.flac trim 0 05:00
sox filename.flac part2.flac trim 05:00 10:25

This would generate two files from the source FLAC file. The first would contain audio from the beginning to the 5 minute mark. The second would go from 5 minutes to 10:25.
