Agreed, this is not an issue with El Capitan. This kind of issue is bound to happen with any Email client, whether Outlook, Apple Mail, the iOS mail app, or anywhere else. It’s literally an issue between the Email client and the mail server, and every Email client reacts differently. In Outlook 2013, for example, what would usually happen is that messages would simply reappear in the folders where you deleted them from.
