Are you making the rules on your macintosh, or on the Gmail site? I don't think there is a "skip inbox" function on the Macintosh rules, but I haven't played with them lately. The Macintosh mail rules have a copy and move function. So the move function would be like the Google's skip inbox.
Most likely what is happening is that the Macintosh rules only run on unread e-mails when Mail is retrieving messages. So if you first read a message on your IOS device and than it gets retrieved by the Mac the rule does not run.
