but I have heard of this happening before.
Granted the person was using itunes on a windows machine, but apparently the program will if one is not careful with setup, go through your system and remove things it feels might not be legal copies. Granted, I do not know how you have set things up, if using windows at all, etc. One would think itunes would recognize its on stuff but still. No program should be making decisions about the content of our drive like that.
