THis can happen on POP servers if  if you keep  messages on the server and one 
of your mail preference files gets corrupted.  I have seen some applescripts 
perhaps even mentioned on this list that will analyze your Inbox and delete 
duplicates.

If the duplicate count is below 50 messages then It might just make sense to do 
the work manually.
