As far as I'm concerned, setting up the rules / filters on gmail is the only way to go because I use IMAP and want the same configuration available on all computers and mail clients that I use. Mail works fine with the separate folders and I'm not finding a bunch of duplicate messages or any of that.
I have the checkbox for showing related messages actually unchecked so that single messages won't show up with the triangle indicating there are multiple message when there really isn't.
