I'm not sure what setup you used to have before upgrading to mountain lion but 
I will tell you how i've sold my problems which were similar to yours.

Firstly, in Mail preferences, I chose to view my messages in classic view.

Secondly, in order to see all your 
mailboxes, interact with the list of your mailboxes, and try to expand your 
mail mailboxes, you may have to expand your inbox too. Do it with either right 
arrow key, which works for me, or vo+\. I have two accounts: iCloud and gmail 
and mailboxes under each. So I had to expand both. There's another thing here, 
move down the list p;ast your trash and send mailboxes and you will come across 
your main accounts names again. You need to expand them too.

In Mountain Lion you have to use vo+right and left arrow keys to move between 
mailbox list and message list. You can no longer use tab key. This takes a bit 
of getting used to. If you press tab key, it will take you straight into 
mailbox actions button which may be a bit confusing.
