I've noticed that settings.zip contains a bunch of files in
Root/etc/osso-af-init/, alongside files in Root/home/user/.  Is that
handled specially then?

The Ubuntu update-manager goes and replaces the distro field in
/etc/apt/sources.list (e.g. dapper -> edgy) for all the official
repositories.  I suppose the restore tool in OS2007 could do the same.
