Have you tried re-creating the missing mouse section? I guess that if a
section is missing, Xorg might use some default values which for the mouse
don't include the third button emulation.

AFAIK since quite some time X uses dynamic configuration for connected devices.
You should primarily use the means of your desktop environment to configure
your input devices.
