You would need to use -resize not scale and 
change the size of both images to match perfectly 
(that is unfortunately an issue) and then 
composite -blend them together.

The problem is that just resizing will not make 
them match pixel-for-pixel and you will get an 
image doubling.

Unfortunately, IM does not have an image 
registration function, yet. But that would then 
require picking many control points and IM does 
not have that feature either.

You could look at ImageJ and some of its plugins. In particular,
