I have a couple of script that might help or do what is desired, but from a list of corresponding point. See my scripts, PLM and Curves at http://www.fmwconcepts.com/imagemagick/index.html Sorry, they do not work from an input and output image. But you could sample the images at corresponding pixels and create a set of transformation points (grayscale input and output values).
Not sure this is what you want. But you might take a look.
