If I do not misunderstand your question, JPG does not support transparency. Try converting to png or gif (if you want to save the alpha in the output). Also I don't believe that IM supports two alpha channels at the same time unless composited first into one combined alpha. What was your exact command? Perhaps I misunderstand. I am not sure about the transfer of alpha channels in PSD in IM, but I would expect there to be no problem with TIFFs. But you seem to want to remove the alpha channel anyway. As JPG does not support alpha, then something else is going on, if you seem to be getting the alpha in your JPG as that should not be possible whether you turn alpha off or not. It will probably show up as black where there was alpha.
