Upgrading mahara via CLI doesn't remove the _upgrade flag

Bug description:
If one tries upgrading via web interface it sets a flag in 'config'
table like so:
field | value
---------+------------
_upgrade | 1565298392
and removes the flag when upgrade finished
the command line however does not set / remove the flag
We should do this here are well in case of the following 2 scenarios:
1) Some one tries to upgrade via web and it fails - then upgrades
successfully via CLI:
- The flag is not removed
2) Some one tries to upgrade via CLI and it fails - then goes to upgrade via
web:
- It doesn't alert them they are in a partial upgrade state
