Actually it is not a POP-specific problem: it is that I want filters to
apply to incoming messages even if they are already read. This would be
the same for IMAP folders, I guess.

Seems correct to me. Maybe we can think about some modifier key (shift?)
so that filters are applied, while the default would be as you suggest.
