If you are saying you need to access some lists via, e.g., http://www.example.com/mailman/cgi-bin/..., and others via http://www.example.net/mailman/... without the cgi-bin, that's your web server configuration. You need to adjust that to make the ScriptAlias (or whatever your web server uses) directives consistent over all domains.
