Yes, this is a significant drawback of distributed rules. The solution is some kind of actual overview of rules in all mailboxes, but I haven't quite decided yet how that should work. At first, it could perhaps just be that the “Apply Rules” menu item included a submenu of mailboxes with rules to allow the user to apply the rules of any mailbox with rules (primitive, but better than nothing).
