OK, I think I nailed the issue. When I have:
_Message View: Theme for plain text emails is Standard_ **AND** _Apply
to HTML emails when possible_ MailMate ignores the signatures HTML
variant and uses the markdown one instead.

Could you play around with some of the HTML related settings in the
Viewer preferences pane and see if a specific combination triggers
this behavior.
I also wonder if the “Prefer Plain Text” setting in the Viewer
preferences pane might play a role if you have that enabled?
